“Nanopore sequencing to replace Sanger”

Abstract

High-throughput sequencing methods (Illumina, PacBio, Oxford Nanopore) have become routine in many laboratories. Nevertheless, low-throughput Sanger sequencing is still widely used in smaller scale projects, but also in large-scale DNA barcoding efforts of large number of specimens based on a single or a few genes. It will be argued that Sanger sequencing can be replaced with Nanopore sequencing as long as tens of specimens and several genes or hundreds of specimens and one gene are sequenced in one experiment. With Nanopore, fragments of any length (DNA or RNA) can be sequenced and intraindividual variants (due to heterozygosity, heteroplasmy, or paralogy) can be resolved. Nanopore has a reputation of low sequencing accuracy, but this has significantly improved and is now mature enough to get consensus sequences with very similar accuracy to other technologies (likely even better compared to Sanger).
