Dear all, We are looking for a highly motivated and talented PhD student for a project in the area of peroxidase biochemistry and crystallography, funded by the estate of the late Prof. Peter Nicholls. The student will be based at the University of Essex under the supervision of Mike Hough, Jonathan Worrall and Dimitri Svistunenko. I would be very grateful if you could circulate this to any potential candidates that you are aware of. Many thanks, Mike A FULLY-FUNDED 3 YEAR PHD SCHOLARSHIP IS AVAILABLE FROM OCTOBER 2017. Illuminating the catalytic, structural and mechanistic features of a new class of haem peroxidases to dye for Dye decolourising peroxidases (DyPs) are the most recent family of haem peroxidase to be discovered. The oxidizing potential of these enzymes is driven by the formation of ferryl intermediates, formed on H2O2 activation, that enable them to oxidize synthetic dye molecules widely used in the textile industry. Some DyPs have been implicated in biomass deconstruction through the oxidative breakdown of lignocellulose. Thus, DyPs have vast potential for use in biotechnology applications. At present, detailed catalytic and substrate reactivity information is sparse across the four sub-families (A to D) of DyPs and there is a strong need to address this to maximize future commercial applications. At Essex we have identified an A-type DyP from Streptomyces lividans and have characterised its catalytic cycle and unusual dye decolourisation properties. Further to this, our X-ray structural work (including in-crystal generation of relevant intermediates) and EPR spectroscopy of transiently formed free radicals and high-valence haem states have informed on potential substrate binding sites and electron-transfer pathways. The overarching aim of this studentship is to extend these experimental approaches across several DyP sub-families incorporating new structural and fast reaction methodologies, such as state of the art synchrotron beamlines and time-resolved X-ray crystallography as well as rapid freeze-quench EPR for kinetics studies, to characterise the high-valence catalytic intermediates and tailor this knowledge to generate designer enzymes for commercial applications. The successful candidate will work under the supervision of Dr Jonathan Worrall, Dr Mike Hough and Dr Dimitri Svistunenko in the Protein Structure & Function Group in the School of Biological Sciences, University of Essex. The last 20 years of development of the experimental methods for protein structure determination by X-ray diffraction has led to an exponential growth of known protein structures. In contrast, the number of structures determined solely by neutron diffraction is still relatively limited (<50 in the PDB) and mostly based on data measured at medium to low resolution. The majority of these studies have been conducted with the purpose of locating functionally important hydrogen atoms. The function of a protein is intimately linked to its dynamics, e.g. the action of the protein is accompanied by structural changes. The atomic displacement parameters (ADPs or temperature factors) contain information on structural flexibility and on structural dynamics in general. However, the ADPs from conventional refinements based on X-ray data also include contributions from disorder, and also suffer deficiencies in the model with respect to the electron distribution, making their relevance to dynamics difficult to interpret. In contrast, high resolution neutron diffraction data provide unbiased anisotropic ADP’s that only reflect protein dynamics. This unique access to the determination of unbiased anisotropic ADPs, enables a comparison between neutron and X-ray derived displacement parameters as well as their link to the dynamic nature of the protein. Perdeuteration is crucial in reducing the background arising from incoherent scattering of hydrogen. However, it is also known that this isotopic substitution affects the overall properties of a given protein. The investigation of the effect of deuteration on local dynamics will constitute an important part of this project. The student will work in close collaboration with both ILL and UCPH supervisors. The research work includes the following: • Expression, purification and crystallization of perdeuterated protein • Collection of high resolution single crystal neutron and X-ray diffraction data • Optimization of processing high resolution neutron diffraction data from protein crystals • Structure refinement based on the neutron and X-ray diffraction data. • Analysis of the effects of deuteration • Extensive analysis of protein and water dynamics and relation between obtained X-ray and neutron derived results For more information on the project contact Estelle Mossou or Annette Langkilde. The laboratory studies oncogene and tumor suppressor induced cancer-specific cellular programs, which cause therapeutic vulnerabilities in breast cancer. We are now seeking an energetic postdoc and a graduate student (or late stage pro gradu student) for a TEKES and the Academy of Finland funded project aiming to build a preclinical platform on patient-derived breast cancer explants. The project offers an opportunity to learn about new concepts and methods in modern cancer biology, including patient-derived organoids, targeted therapies and immuno-oncology, as well as push the limits of predictive cancer models with an ultimate goal to help breast cancer patients already within the lifetime of the project. In addition, one project coordinator position is open in FuGU with an affiliation with Klefström lab. PROJECT COORDINATOR POSITION IN BIOMEDICUM FUNCTIONAL GENOMICS UNIT, UNIVERSITY OF HELSINKI Biomedicum Functional Genomics Unit (FuGU) is a life science infrastructure located in Biomedicum Helsinki. FuGU operates at the University of Helsinki and is part of the national Biocenter Finland infrastructure network and HiLIFE technology platforms. FuGU provides users access to a wide range of functional genomics services and customized solutions with special expertise in next-generation sequencing, bioinformatics, qRT-PCR, genome editing and viral gene transfer technologies. The unit currently employs a staff of 11 with a background in molecular biology and biotechnology. Project coordinator position is immediately available in FuGU libraries, which operates together with HiLIFE's Finnish Genome Editing Center initiative. The deadline for the application is June 15, 2017 but the position is filled as soon as a suitable candidate is found. A successful candidate has a master's degree in molecular biology, biotechnology, a polytechnic degree or equivalent. In addition, applications from post docs interested in building a career in research infrastructure services will be considered. Experience in cell culture and basic molecular biology technologies is mandatory and ideally, the candidate has experience in planning and execution of independent scientific projects. Experience in BSL2 gene transfer methods is considered as a bonus. In FuGU, your work will mainly focus on the management of recombinant virus services, including generation of bacterial and DNA products and lenti- and retroviral particles for in vitro and in vivo purposes, distribution and management of a large-scale CRISPR gRNA and shRNA libraries, gene expression validation service with qRT-PCR, customer care and development of the virus laboratory. Additionally, you participate in the research projects of FuGU and the lablife and training provided by Klefström laboratory. A PhD position in structural biology is available at the department of biochemistry of the Biocenter of the Julius Maximilians University, Wuerzburg/Germany. The topic of the work will be the structural organization of the SMN complex. This megadalton-sized molecular machine assembles U snRNP particles, the basic building blocks of the spliceosome. Genetic defects of its name-giving core component, the SMN protein, are the cause of the devastating neuromuscular disease spinal muscular atrophy (SMA). Our group has recently solved the structure of key components of the SMN complex bound to substrate Sm proteins (Grimm et al., Mol Cell. 2013 49(4):692-703). The planned work will continue these efforts and characterize large entities of the SMN complex. The successful candidate will work mainly in the field of crystallography and optimize, express and purify protein constructs and complexes for structural studies. Jokainen vuosikurssi pitää noin 10 minuutin mittaisen esityksen lukuvuotensa opetuksesta ja sen onnistumisesta yleisesti. Lisäksi tilaisuudessa nimitetään Vuoden Fuksi, sekä paras kandidaatintutkielma. Iltapäivällä klo 15-16 pelataan opiskelijoiden ja henkilökunnan välinen jalkapallo-ottelu Huuhkajapuiston pallokentällä Professorintiellä.
