Great opportunity to get familiar with microbiome bioinformatics platform! 750653S Special seminar in biology: Advanced bioinformatics for metagenomics and population genomics, 3 op, 16.3.- 22.3.2018 Teachers: Antonio González Peña (University of California San Diego), Matthew Dillon (Northern Arizona University), Luke Thompson (University of California San Diego) and Jari Oksanen (University of Oulu) The course is funded by University of Oulu Graduate School, TNS-DP The course is an advance level introduction to one of the most used amplicon analysis pipelines the open-source software QIIME2- next-generation microbiome bioinformatics platform (qiime2.org<http://qiime2.org/>). Beside computer class exercises the aim of the course is to familiarize participants with technical details of QIIME2, and in particular introduce participants into the next-generation platform (launched 2018). The last day will focus on community analysis in R including phylogenetic and functional diversity analysis. We expect participants to have some basic knowledge of environmental microbiology/microbial ecology, especially nucleic-acid based methods. Previous coding experience is beneficial but not necessary. Introduction to UNIX and R is held on 16th March (mandatory for all students). Participants will be selected based on a max. 1 page motivation letter where current and future research plans are briefly stated, with special focus on why you need this course right now. Please specify your previous experience with UNIX and R and notice that this is a graduate level course (PhD students, post docs and M.Sc. students with special needs i.e. for their M.Sc. thesis). Participants will present their own microbiological or environmental research with 5 min oral presentation prepared beforehand. Obligatory attendance at lectures and exercises and max. 2 page report (evaluate what you have learned and how can/will you use it in your future research) are mandatory to pass the course. Attached please find an excel file for you to fill in the preliminary information for your own courses schedule preferences during the study year of 2018-2019 (please use the "SCHEDULE 2018-19" tab for that). The courses are listed by their Finnish names, and if the same course has 2 codes because it can either be taken during the Bachelor or the Master phase, it is listed only once. If your course is not listed, but you know it will be organized on AY 2018-2019, please add it to the end of the list. So, this is to plan the full schedules for all of the biology courses organized on the next study year (but the list may include courses that will not be given then - just leave those empty). The course sets are based on the curriculum 2018-2019 (= programme structures and timings according to the accepted plan for 2018-2019 of the biology degree programmes) - see tabs "Bachelors" and "Masters" and "EcoGen" in the excel file. Please fill in the required* information to the excel sheet and then send the file back to me - as soon as possible. Thank you! Find your own courses in the SCHEDULE 2018-19 tab, and fill in the information about: · Periods: Mark the actual periods (1-4) on the academic year 2018-2019 of when the course is organized (e.g. 1, 1-2, etc.) - and for courses that are given every second year only check if they are given on the next study year or not. o The periods can be found at: http://www.oulu.fi/university/studentexchange/academic-calendar · Lectures, exercises, seminars, etc. = hours of face-to-face teaching: Give the mimimum number (hours) of lectures and exercises, etc., 2h (or 4h) per time should be preferred. It's better to overestimate than to underestimate the required times (cancelling is easier than re-booking). Also note that the renovations around the university may make it harder to find suitable rooms at suitable times. Therefore: o Try to estimate as real number of expected students participating to the lectures as you can - base this estimation to your previous experience. This is important because changing a room to a smaller / bigger one can be quite hard. · Exams: Estimate the number of students participating an exam (mark it to the file). o If less than 20 students are participating to the course's final exam, giving the course in the exam aquarium = the Examinarium should be preferred (or, organizing the exam during the lectures = 2h midterm or final exams). o If the exam must be more than 2h long, then it should be organized as a university exam / university midterm exam (or as an examinarium exam). · Also, if there is need for any repeated exams next year for the current year's courses (so called "rästitentti"), also mark that to the file, as well as any other remarks on the courses schedules/requirements. University exams: Targeted for more than 20 participants (final exams, midterm exams). NB!
